It's probably a misconfiguration in the settings or server somewhere as other people who have bought the plugin are not having this problem. Did you check the system logs for errors?

There is no better way of doing it, SSH is by far the best way. Only way of reducing strain on the main web server would be to have a second/seperate database only server, with RAID10 array, so you always have a backup drive if ever the main disk fails.
