If you're using a nulled copy they you'd need to replace the site code with the non-nulled code. Who knows what's been added to the nulled code. You can keep your uploaded files and database though.

This was an issue with the Nginx rewrite rules on the install, there was some extra rules for caching certain files based on extension. This clashed with the rules we supplied. Removing them fixed the issue.

You will need to raise a ticket for this. If you haven't completed the upgrade correctly you'll need to revert to your original database and re-apply the db patches.
That's correct, it will bypass the max 100MB restriction on CloudFlare due to the chunking. The upload request is at most 100MB for each chunk, then they're joined at the server end.
A script upgrade? Sounds like your db upgrade wasn't completed fully. Do you have the original backup of the database? What patches did you apply and what was your original version number?
