504 error on nginx

Hello,

I have problem sometimes. When site is up and users downloads files sometimes all site is block and users get 504 error nginx timeout but % usage server is fine (50% ram and 20% CPU) After restart nginx or kill some nginx proccess site work again What can be wrong configurated on my server?

But change timeout time doesn't work because after 120s again is 504 error. I have low load on site so some process nginx block my site. Anyway users doesn't want to wait 600s before page will be load.
